Throughout the past year, we have been studying the organization of the genome into a set of topological domains, using the yeast Saccharomyces cerevisiae. We have shown previously that a subset of yeast chromosomes form a "topological domain", based on analysis of nuclear spreads. This is a circular arrangement of chromosomes that is topologically equivalent to the original chromosome. In contrast, other chromosome sets studied appear to form a higher order, linear arrangement. In this proposal we will investigate the structure of the physical and genetic interactions of yeast chromosome sets. We will also study the mechanism of replication of yeast chromosome sets. We will use magnetic tweezers to determine the forces between individual chromosome sets. For each of the two yeast chromosome sets, we will: (a) analyze the topological domain structure by micro- and chromosome hybridization; (b) physically map the topological domains by insertional mutagenesis and deletion analysis; (c) determine whether any non-chromosomal genes are localized within the topological domains; (d) determine if repetitive DNA sequences such as Ty or subtelomeres are located within the domain structure; (e) determine the replication timing of the domain structure; and (f) determine if the pattern of linearization of the chromosome set can be altered by replication of the set. These studies will also provide information on the organization of the human genome, and may help to determine why some chromosome sets are better candidates for disease-causing mutations than others.Q:
